It really sounds like some I/O bottle neck.

If I read this right, you have a Maxtor network drive, and this is read
by both the Linux box hosting Slimserver and Windows machines can get to
it, too.  And that when Slimserver stops responding, the Windows
machines see weird permissions on the Maxtor?

It sounds like the Maxtor is running out of some 'resource' (file
locks, memory, something) and is just not serving the files. 
SlimServer itself, except when scanning, doesn't do a whole lot of disk
IO.  It's not hard to open a file, read it in, and send it to the
player.
