is the CPU being actually throttled? i.e. clock speed being reduced in response to over heating? If so cleaning the case and fans of dust and observing the HSF to see that the fan is freely rotating may be a good idea.
If not, have you tried using system performance tools such as top to examine activity and try and more accurately describe the symptoms. It may be worth turning on logging and checking what happens in the log files at the times of the playback stalling or just before (to take into account the effect of buffer).
