It shouldn't really matter which device (CD/DVD/HDD) is set to master
and which to slave.  Most BIOS' these days allow you to set two
discrete settings relating to bootup:
- what device type to boot first ie floppy/usb/cddvd/hdd
- once you've made the selection as to boot device you are then usually
able to specify which cd/dvd or hdd to boot from - a necessary option if
you have multiple cddvd's and/or hdd's.

In older machines utilising ATA cables my experience would suggest that
it is best to set the jumper on the device you wish to boot from as
master and then make sure that it is the first device on the ATA cable,
ie connected at the end of the ATA cable rather than via the connector
inbetween the cable endpoints.  The device connected via the 2nd
connector (ie connector inbetween the cable endpoints) should be
jumpeed as slave.
