When I moved from Windows to Ubuntu, I did some research and solicited advice/suggestions and eventually settled on ext3. It appeared to be the most reliable choice. If I ever do decide to go back to Windows, I'm guessing it would also be time to buy a larger drive anyway -- so I'd just format a new drive with NTFS and copy the data over.
