If you have multiple possible transcode setups for the same source format, SC will pick the "best" depending on the player type. Assuming you're using a recent player such as SB3 or SBR and you don't have bandwidth limiting switched on, the order of preference is:
FLAC WAV MP3 So you'll be using FLAC right now. Take a look at your cpu usage while playing, if it's low then you probably have a network issue rather than anything else, so you could try setting everything except MP3 to disabled.
