Are they in the same folder structure as your ripped files? You could check the permissions, make sure they are readable. If you downloaded any of those files from itunes or other sites that lock the files with Digital Rights Management, then SqueezeCenter cannot access them. To get around this, you'll have to burn the files to CD and re-rip. Check the scanner.log file (location is shown in server settings- >advanced->logging) for any errors.
