Okay - I think I got to the bottom of it on my own! It is now working -
at least for now. :)

It seems the problem was being caused by the second drive being
auto-mounted by the desktop, rather than being mounted by the system.
This meant that LMS couldn't access it. 

I fixed it by mounting the drive via FStab using the somewhat
complicated (for a noob like me!) instructions here:

https://help.ubuntu.com/community/AutomaticallyMountPartitions

Hope this helps anyone else with the same problem.
