I experienced the same when I was using SqueezePlug on a Pi with a Wolfson DAC. In the end I switched to piCorePlayer with an external DAC. Not really a solution to your problem, but maybe piCorePlayer is worth exploring as an alternative? Easy to try out if you've a spare SD card!
