Hey there Peter, I have nearly the same setup on my S900 that you have minus the ATI Radeon (I have Rage 128), and the ATA/66 Controller (still using the trusty SCSI chain).
I initially had similar problems you did. When I replaced my OrangeMicro Firewire card for a cheap OWC generic card all my problems were resolved! There was also the issue where my Firewire card HAD to be in one of the first 3 slots, and once that was done, life was good! I don't know if the combination of your G3 upgrade, ATA Card, and IDE drives will add to the problem, like I said, I have a NewerTech 333 Mhz (which is quite stable with many different pieces of hardware), the standard built-in SCSI, and cheap generic Firewire (and USB) Cards.
