But there's an additional chip which looks like a CPLD, probably for
de/serializing from/to the FX2's (parallel) GPIF pins. So it seems to
be conceptually more like Xilinx or Actel USB cable

That code emulates a FT245+CPLD (as in an USB-Blaster from Altera) in a FX2
without using any external logic. I really doubt that JTAGNT make use of it.

Not yet. It seems they sell it as a cable+firmware+software combo, and the
protocol they use over USB is probably proprietary and not available, but I
admit I haven't investigated seriously...
