If running Ubuntu or other system that uses Compiz, it may be helpful to check the "Place Windows" options in Compiz Config.
I've found "Smart" generally useful, but sometimes not so smart. But there are enough other options there ("Center", "Cascade", etc.) that there's bound to be one you like.
