what "stacks" appear to be are what elsewhere are
called "application packages"

I cannot see how anything can be said to be 'stacked'
here.

Presumably Bitnami have used the word 'stack' because
it might (?!?) be becoming a buzz word because of Mac
OS 10.5's "stacks" feature in there Dock.app.

However, BitNami's use of 'stack' is semantically way
off centre.
