I recall an earlier thread on this. I cannot get rid of globals at all
anymore, and though I have tinkered a bit with the IDE scripts, I would rather
just check the box. I wonder if checking that box does nothing more than
tweak as per Thierry's suggestion.
There's a bug report about it. Those who have access to the QCC could
add comments or votes here:

The intent explained in the report is that with "Show Globals" turned
on, all global variables are shown, and with it turned off only global
variables that have been declared in the current context are shown. This
doesn't seem to be working, but maybe the system globals are interpreted
as applying to any handler.
