There is no real firm standard as far as storing prefs on a *NIX-type system; different programs make up their own, and there are special places for certain graphical environments such as GNUstep.
One simple way is to place a hidden file (start the name with a dot) in the user's home directory; use a hidden folder if you need multiple such files.

The second is better if I need to write to the application folder as the user has write access to that folder even if not an admin user (at least I think that is correct).
