I made an external to make some system preferences changes long ago, so I feel confident that that can be done. I had to deal with authentication back then, so this shouldn't be as hard.

Someone posted code to the QuickTime-API list that demonstrated how to turn off the preference. Search the archives for "QT 7.1.3 Flash enable fix".
