I second that (and you can store the jsp templates in the repository as well if you use the better-templating-module). Magnolia itself can also be used to build web applications if you consider part of your actual application as content (say the view, including all your forms, etc) and base the configuration on how to run your web application on the content as well.

In Magnolia, everything is stored in JCR repositories, down to the configuration etc. The only thing stored outside of JCR repositories are the JSP templates, although (I think) if you work with FreeMarker templates you can store them in the repos too.
