Hi Jon,

If the STK suits your needs, I think you have essentially two approaches - 
design or content first. Use the default templates/layout/theme and create some 
content with it in an empty site. If you already know what design you want to 
achieve, then you could consider developing your theme/stylesheets,  perhaps 
based on the static prototype: 
http://documentation.magnolia-cms.com/templating/stk/html-structure.html#TheStaticHTMLPrototype

For technicalities on how to start your project, I guess you could "copy" the 
stk structure: 1 module for your theme, 1 for your sample content, ...
