You know about this mechanism, right ?

From there, you can simply have your magnolia.properties used for author/public 
point to a different log4j.xml

Tomcat messages ? Which ones ? Stuff that Tomcat logs (starting etc) should not 
appear in your Magnolia log files.

(you might be confused by the fact that the default magnolia log4j 
configuration logs to both a file (in magnolia.logs.dir) and to the standard 
output, which is in turn swallowed by Tomcat into its own log file 
(catalina.out or so)
