Thanks for replying, I take back what i said about defaultBaseUrl, it does seem to be using it indeed. However, the issue I believe is to do with why getAsset().link returns an absolute link instead of relative and why it's not using the multisite domain that was setup. All other aspects of the site works when I set my domain.

getAsset().link is introduced by the STK that I use. Could it be something to do with the dmsHandler setup?

I haven't looked in code in dept and I'm relatively new to all this.

Can these handlers be setup so that it won't try to build an absolute default link... in the form (defaultBaseUrl/ + 'default') Could it also be that it's trying to use the default site's config instead of my site hence the weird url?

I see. Are you using the EE? Then the links are constructed from the Templating 
Kit/Site Definitions:<your_site>/domains

So you need to make sure that you have correct domain set there as well as port 
and context (and protocol if running on https)
