Which module ? If you want to bootstrap files on *updates* of your module (which is what you're forcing by manually changing the version number - in the repository, I assume?), you need to have Deltas registered in your module's version handler for that specific version. If you need to force a bootstrap on every update, I'm afraid you'll have to write your own version handler implementation. This isn't exactly what the update mechanism was designed for, however. It's core goal is really to let you apply "deltas" between version, i.e tightly controlled changes your module needs to apply for each of its releases, independently of which version was previously installed on the system.
As a side note, the log message you're quoting is related to the "webapp" module, which is a .. special.. module, really. It's *always* loaded last, and its version handler will bootstrap files from the WEB-INF/bootstrap directories *only* when the repository is empty.
