Don't worry, I've fixed it. The issue was with the bootstrap file: /mgnl-bootstrap/theme-<themeName>/config.modules.standard-templating-kit.config.themes.<themeName>.xml
When I copied the pop theme in Admin Central to create my new theme, I changed some entries in the copy in Admin Central. For some reason, the class names were stored with extra non-printable characters, so when I exported to XML, it kept the hidden characters. Once I removed the hidden characters from the class names, it works!
