In order for this to work properly, Magnolia needs to be able to uniquely identify site you are accessing in order to apply settings from the mapping. I'd suggest you set log to debug level for info.magnolia.module.extendedtemplatingkit.sites.ETKSiteManager to see what rules and in which order are evaluated for each incoming request and to find out if site is identified correctly.
