The account for the superuser is in another space than the accounts for the "regular" users. It's also likely that in your case the login process for the superuser is not handled by LDAP but by Magnolia directly.
You have to manage user accounts primarily in LDAP and assign appropriate groups and/or roles to them so that LDAP AND Magnolia can recognize them.
