To clear all inboxes of all users I once had to remove the repositores "Expressions" and "Store". This was necessary because opening a node in the website tree in admin central was very slow. Afterwards this problem was gone. To delete the repositories I simply deleted the database tables. The were re-created when Magnolia was started. There may be a more elegant way to do this. Please make a backup first and don't blame me if it does not work ;)
