*bump* Having this problem too. I am using info.magnolia.module.templatingkit.setup.ThemeInstallTask to update my resources. Now I have to manually edit the files I know have been touched and activate them. Really unsatisfying. I could swear in the past I didn't have this problem. Now I am using v 4.5.9.
