Subscriber settings on the author instance determine where the content is published. Do you have multiple author instances that publish to the public instance? Check all of them for an incorrect repository property. Do you have site specific or branch specific subscriber configurations? You mentioned that the problem only occurs in 4 folders. Have you cloned the production instance to a test or development environment? Make sure you change subscriber settings on the clone.
