Hi Joe, The theme normally lives in JCR. In order to edit the CSS and JS conveniently, I recommend you look at the WebDAV module for magnolia.
The WebDAV module lets you mount the resources workspace (where the CSS and JS live) as a disk in Windows or MacOS, and you can then edit the files with your favourite text-editor even though they're stored in JCR.
