In short, no.

What you can do is create a shell script which calls a java program and passes 
the JCR query as a parameter to the java program, which then connects to JCR 
and executes the query.
In the context of magnolia this is made more difficult by the fact that 
magnolia runs Jackrabbit in Embedded mode, and it is not possible to connect to 
the repository from an external JVM. So either you have to shut down magnolia 
and then open the JCR database in embedded mode in your java program (probably 
not what you want), or you have to expose the JCR from within magnolia 
(possible, but tricky).

All in all I don't think this is really what you want to do...
