Whatever is location where index is. I guess you have to delete those _0 folders and index_2 files in all workspace folders.
The whole point is to force Lucene to do complete reindexing on startup of Magnolia/JCR Repo. If you have other means to force reindexing, then triggering that should be enough too. BTW how did you end up with configuration like that and what is the advantage?
