Hi Sergey, To answer your last question - yes, you need to re-import them. Bootstrap them with update task, once you're sure they're migrated correctly.
If you specify path to folder with templates, it migrates them only from filesystem. If you leave it empty, it migrates from templates repository (useful for testing/migrating). It's hard to say why some templates weren't found... Does it happen on both filesystem and in templates repository?
