We don't recommend setting up a project with the CE bundle that you downloaded. 
This is great for trying out the system and it may even be all you require, but 
almost as a rule, it is not the correct way to develop with Magnolia. If you 
are working with an IDE, then go the Maven route. You have the right 
development tool, so best use it. (You can SEE the source code here:

Start here:

Then make your way sequentially until you reach here:

In the meantime - get your CE bundle (the one with Tomcat etc. running so you 
can at least get familiar with the system).
