I don't think exporting from eclipse is the way to go about. You are better off using maven to build the war file.
Depending on which version of magnolia you wish to build, install maven 2 and run the "mvn install" goal inside the magnolia folder which is the web-app component (magnolia/magnolia). Maven will create a directory called target, and inside it you'll find a deployable war file.
