We run Magnolia on Linux Debian without problems. Shouldn't be any harder on other linux systems (should it?).
Sorry if you've already answered some of them before, but please answer these: Can you state the hardware specifications of the server? Which version of java is running the tomcat? Which version of tomcat is it? What are the parameters you run tomcat with (JAVA_OPTS)? Which build of magnolia is it? Which persistence manager is Jackrabbit? Maybe you should try running the persistence manager's database standalone (BerkeleyDB or Derby) and see if it works on your system.
