That seems more like referential integrity problem (corrupted node). You might want to open a support issue for it. That is because 3.6 EE is using transactional activation by default and to make a successful transaction you need both sides to participate in it. :) You can however switch your 3.6 EE to simple non transactional activation and then you should be able to activate without any problems. Have a look at [1] for details on how to uninstall transactional activation.
