It should be good enough if you set org.apache.geronimo.server.name system property. To do so, for e.g., set the environment variable GERONIMO_OPTS=- Dorg.apache.geronimo.server.name=myinst1 and then start Geronimo using startup.bat or geronimo.bat. This will start the instance whose config files are under <geronimo_installdir>\myinst1\var\
