It transpires that the problem was nothing to do with the filestore
structure nor the project structure -- all that works fine, kudos to
Gradle.  It turns out that the problem was that I had classpath
dependencies on a jar in place and the jar was being remade every time
as Gradle believes the manifest is updated on every run and so the jar
has to be remade every time.  By making the various projects depend on
on the existence of the jar and not putting it in the classpath, the
inappropriate recompilation problem went away.

Thanks to people who chipped in on this, even though contribution
weren't directly related to the eventual problem, they forced me to look
in different places which turned out to be very helpful.
