So the errors just disappeared, but I'm still not sure why they were there to begin with... I found a pre-gradle conversion legacy web-inf/lib dir that had a bunch of libraries, but none of them were being referenced on the classpath so eclipse shouldn't have even noticed them. Anyway, I deleted it to clean up, and was surprised to see that the mystery errors disappeared as well. It's odd, as I've found other web-inf/lib dirs in other projects that I've converted to gradle in the past couple weeks, but that's the only one that had these errors. But in any case it seems to be straightened out now.
