Something along those lines:

task obfuscate(dependsOn: classes) << {
  //some interesting logic that puts obfuscated classes into
"$buildDir/obfuscated-classes"
}

task obfuscatedJar(dependsOn: obfuscate, type: Jar) {
        baseName = 'obfuscated'
        from "$buildDir/obfuscated-classes"
}
