Stupid question... but have you closed the CTRL+ALT+SHIFT-menu before pasting the clipboard to the rdp client?
Because iirc pasting does not work as long as the menu is open... the pasting would go to the menu... Btw, have you already checked if you also have this issue with different browsers? In Chrome for example you explicitly have to allow access to the clipboard (but you should have been asked when logging in to guacamole the first time...) > On 26.
