I use my own Dockerfile to create guacd 1.5.5 image, my image is based on 
guacamole/guacd:1.5.5.

What changes do I need to make to make sure I use FreeRDP 3.x in my image?

My Dockerfile is very basic:

FROM guacamole/guacd:1.5.5

USER root

< RUN some apk commands and other basic commands>

< RUN mkdir fort he image>

I suspect that you're not running into issues with NLA-EXT, but with
Kerberos vs. NTLM. If you're running the Docker images, then you're
still using FreeRDP 2.x, and that means that Guacamole/FreeRDP will
only use NTLM authentication and not Kerberos. You have to use FreeRDP
3.x for Kerberos support, which breaks RemoteApp support in Guacamole.
