I always have a hard time finding it, but you can create an extension skeleton and through that Guacamole supports a rather decent “patching” system for making changes with the HTML. It was enough for my customizations.

If I understand the manual correctly, it appears I can redirect GUACAMOLE_HOME to a directory I control, or perhaps mountain local directory over /etc/guacamole.
