You may have had some duplicate assignment issues, so there were some regions being double counted.
The latest version of HBCK has some fixup stuff and I'm working on adding more repair functionality to it. Should get into 0.90/trunk this week. If you're on an 0.89 release, you might be able to apply the patch in HBASE-2819 and HBCK can detect and repair duplicate assignment issues.
