Ah, now I can confirm the problem.
Looks like there is a bug in the Transaction Controller.
It seems it can drop samples when "Generate parent sample" is selected.

Please file a Bugzilla with the test case (but ideally use a log file
name that is not Windows-specific - thanks!)
