Thanks Stuart. You are correct, most folks suggested me to have custom bat 
script and launch jmeter using that script. I am trying to see and make it 
work. Might take some time given that my knowledge on bat and shell is very 
limited.
 We are doing some unit load testing on self contained API and seeing some 
object sharing issues across threads. So these issues require us to make 
changes to java args like  tracing classes loaded,to enable flight recorder to 
gather more information and triage. With Regards,

I run all my jmeter instances from a custom run script that copies the main 
shell script and Jeter properties files to a local address, have a file with 
custom run parameters and properties then merge them all. That way after an 
upgrade/new machine my custom stuff is automatically applied.
