I have discovered that if I add the 
-Dfelix.fileinstall.dir=/etc/karaf-foo-pipeline parameter, the config is picked 
up correctly.

Or at least the changes to the ports are picked up correctly, the application 
still refuses to install the foo-pipeline feature, still digging to the bottom 
of this.

It would seem that without the felix.fileinstall.dir, karaf falls back to a 
default state, starting up services like ssh with default parameters.
