How did you install those bundles,
did you install a feature where the EJB bundle has been marked as
dependency?
The only possibility might be that the feature resolver actually should
refresh, not update, the ejb bundle because
it should be rewired. This might be a bug.
Do you have a "simple" sample for reproduction?
