Look at method internalDeploy in gateway-server/src/main/java/org/apache/hadoop/gateway/GatewayServer.java
This method is called at startup to deploy each topology and also later when a new or modified topology is detected. You will note that this method adds a WebAppContext (which is a handler) to the context collection. The bottom line is that Knox starts up empty and then deploys WARs dynamically.
