Both kupu and bxe editors restrict file types by extension for uploads.  You can change the list if you can find it.  I haven't yet.  Otherwise you can put the flash somewhere else and write the links by hand.

Yes thanks I just said that I just discovered how to upload files, but now the problem is that I want to embed flash movies in my pages, and lenya somehow prevents me from doing this...

Make sure you have enabled uploads in web.xml, as stated in
http://lenya.apache.org/1_2_x/components/authoring/image-upload.html
