I've not tried it on Lenya, nor know it well enough to know if a better
solution exists, but ..

Have you tried wrapping the HTML Comments in a CDATA block ....

<xsl:comment><![CDATA[Conditional comment here ]]></xsl:comment>

might work (might not)
