However, the modules element in my publication’s publication.xml is empty. Nevertheless, there are those menu items for creating ODT documents, etc. Are the modules inherited from the default publication? If yes, how can I derive my publication from the default publication without inheriting all the modules?

This is not possible, you can only add modules.
If you think this functionality is required, you could add an enhancement request to bugzilla (a patch would of course be welcome).
